In Sengoku era, Daishoji Castle fell within a day as Soteki Asakura from Echizen marched into the land of Kaga. In 1567, Kagetada Horie betrayed Yoshikage Asakura during Ikko- shu riot. The hostility between those two Samurai lasted a while until when they, with a support from Yoshiaki Ashikaga, agreed upon a settlement by burning down Daishiki Castle.

As Nobunaga Oda rule the land of Echizen in 1575, the Oda force marched into Kaga.
Nobunaga told Katsuie Shibata to repair Daishoji Castle and Hinoya Castle, and put
Morimasa Sakuma in the charge of Daishoji Castle.

Morimasa strengthened his army in 1577 along with the reconstruction of the castle so to prepare themselves for the attack by Kagekatsu Uesugi from the north. In 1580, Katie Shibata conquered Kanazawa Mido (temple), which was under the influence of Honganji temple, and Ieyoshi Haigo became the new chief of Daishoji Castle.

The conflicts within the Oda clan led to the battle of Shizugatake in 1583. As Katsuie lost at the battle against Hideyoshi Hashiba, Hidekatsu Mizoguchi from Kitanosho Castle, a sidekick of Nagahide Niwa, came to the possession of Daishoji Castle by contributing 44,000 Goku. After Nagahide passed away in 1585, Hidekatsu stayed at the castle and continued to work in supportas a sidekick for Hidemasa Hori. As Hideharu Hori, a son of Hidemasa, relocated to Kasugayama Castle with an increased numbers of army, Hidemasa was also relocated to Shibata Castle.

In the same year, Munenaga Yamaguchi, a meontor to Hideaki Kobayakawa from
Kitanosho Castle, was given the title of chief of Daishoji Castle by contributing 63,000
Goku. Although Hideaki relocated, Munenaga stayed at Daishoji Castle and worked as a
loyal servant for Hideyoshi.

At the battle of Sekigahara in 1600, Munenaga supported the West force led by Mitsunari Ishida. Daishoji Castle fell by the East force led by Toshinaga Maeda, and munenaga and his son, Nagahiro killed themselves. After the battle, the Maeda clan was in charge of Daishoji Castle, but they abandoned the castle due to Ikkoku-Ichijo regulation in 1615.
